The shaded grid squares disappear when a pattern has been submitted to the solver and the user selects to change the parameters.
So once a permutation is submitted and the solve button has been clicked. After that when the pattern is selected from the button list, only the permutation is visible, the previously shaded grid is missing.

Choose the type to be Mesh and shade any grid cells and add the underlying pattern (it does not matter if it is containment or avoidance)
Choose a length and press solve
From the results page click on Edit Parameters
Then select the permutation from the Added Pattern(s) list. The originally highlighted grid cells will have disappeared. But the permutation is still there.
