sim_specs need to be initialized by Configuration

Some software cases like DFO-LS and MMA require additional information to configure sim_specs['out'].
In the case of DFO-LS this information is also held by Options. For MMA the problem dimensionality is required which is held by Parameters.
This requires moving get_sim_specs from Options up to Configuration which will have access to all config information.
