The coverage module does not report coverage for contigs which have no reads mapped to them. Is this by design?
This behavior might be misleading if one expects to obtain coverage information even the complete genome, including contigs that have no coverage. Including all contigs is also useful if one would like to compare coverage between samples, since the column merging is straightforward.
